Alternates leave early so that if anyone on the main cast tests positive, they already have a backup person in place who is already tested, cleared and good to go.
You don't want to have someone test positive, and then the alternate test positive as well. Especially if the contestants are hanging out before hand, or on the same flights..it could easily spread to one another.
